I'm not sure, I think it might be that Jack is important to Locke rather than to Jacob. It's one thing to go after someone you've never met properly but quite another to go after someone you have as much history with.

For all their arguments they still seem to end up working together in one way or another, whether it's getting into the hatch, pushing the button or investigating things in general and it's a while before the newfound... I don't want to say companionship because that's the wrong word but I can't think of the right one... is shattered by one of them getting under each others skin again. So I don't think Locke would be capable of shooting/stabbing him anymore than killing Claire.
