No it's a perfect setting, because there'd be plenty of opportunites for Jack to accidentally be shot out of the air lock into deep space!

Because traditionally alot of scifi shows that deal with core scifi elements such as time-travel etc are set in outta space etc. Productions like Star Wars, Star trek, BSG, Star Gate..

And I inititally thought about Lost being set on a spaceship not really due to the time-travel/sci-fi elements, but rather the being lost in the unknown side...like drifting along in their spaceship with an aim to get home, but with no clear map to follow or any solid idea of what they'll have to face or sacrifice. (Possibly sort of a bit like in Battlestar Galactica with them all trying to find Earth for a new home, if anyone watches it and understands what I mean, lol)

I don't think it would work as everything could be answered with Science Fiction, so that would spoil a lot of the mystery.

Well, Battlestar Galactica is set in a spaceship, but there are so many mysteries , and many people don't think they could be answered with Science Fiction and insist that the show contains the supernatural elements (this is still a subject of debates... we'll see...)
