I would think that the exotic matter is particularly
abundant in the area underneath/adjacent to the Vault, although there may also be traces of it in other areas of the island, such as the Swan station - which contained quite alot of electromagnetic properties (i.e. time-travel facilitating properties, akin to those which helped to move the island, perhaps).
I think that the D.I. came across the matter because it emitted a unique reading..perhaps they were able to
measure the electrons or 'energy' that radiated from that area? Or, perhaps they came across it by accident whilst digging/mining for their station building?
Yeah, the island is a playground for scientists - note the enthusiasm shown both Charlotte and Faraday. I would imagine that once they detected something 'unique', they didn't stop until they found out what it was and what it could do.

Yup, I think that the point of making Jack reference it during the choppers fuel problem..and having Frank say that there was nothing but water for miles, was to signify that the Hydra island had also moved.
Which would also suggest that the 'sphere' (snowglobe) around the island, extends at least a couple of miles outside of the islands actual diameter. So I would expect Faraday and his band of redshirts to end up wherever the island ends up
