I think the foreshadowing of the guy shooting the clay pigeons, Ben saying the Freighties would use Alex against him, and the fact that Frank (and possibly others) left on the helicopter for an unknown mission point to someone from the freighter shooting.

I think that set up was deliberate by the writers - I think they wanted us to beleive it was the freighters. But from experience of Lost storylines and the great mainpulative master mind that is Ben I would place my guess on Ben. It is always what you don't expect in Lost, and we are led to beleive it is the freighters from what you said above.
But no, remember what that psychiatrist woman (Harper) said to Juliet in the jungle
'Ben is where he wants to be.' Ben seems to always know what he's doing. And what he himself said to Locke
'I always have a plan.'
I don't think the shootings are the freighters and I don't think they are random at all. Karl was shot first and then Rouseau - both were an obstacle for Ben. As for how he arranged it etc come on, it's his island. He has connections and people working for him. They would've known the route they'd take if Ben specifically told them to go to the Temple - it doesn't take a genius to work that out. And the way he spoke to them before they left - you
knew he was up to something.
